1) One of the people that has submitted links to my directory says that the PR that is listed isn't accurate. Which datacenter does the software query?
2) I've got the url rewrite turned on, but when I click a link from the main page it doesn't work. For example:
The requested URL /arts-humanities/ was not found on this server.
Additionally, a 404 Not Found error was encountered while trying to use an ErrorDocument to handle the request.

Good, so you solved the .htaccess problem.
With regard to pagerank, if there is a link that is not showing the proper pagerank, go to Directory > Links, and try editing that link, and then hit submit. It will check the pagerank again. Unafortunately, automating this process is not acceptable under the Google TOS, so you can only do one at a time manually.

Hi there... can someone help me? When I use the mod rewrite option, the categories won't work....it gives a 404 error. I can't change the permission for .htaccess file on the hosting server... I can't either see its content. I'm testing phplinkdirectory on a free hosting. Do you think that might be the problem?
This is the error whenever I try to change permissions for .htaccess: 550 Prohibited file name: /.htaccess

Free servers restrict a LOT of the things you can do. For instance, accessing .htaccess. You're much better off paying the freight on a hosting account, they're cheap these days.

BJ is totally correct, hosting doesn't cost much and its worth it.
