How to put Adsense on PHP?

I am a true amateur at this--I'm famaliar with HTML, but not PHP. I know people say that don't make much off Adsense on their directories, but I'd like to give it a try. Essentially at http://www.family-association.com, I want to add a larger box to the right on the main page and then would like to add a skyscraper down the right of each of the category pages.

Anyway, I've got the Adsense code but I cannot seem to figure out what file to even put it in and where? Any general suggestions (or specifics!)? :) I've been trying and I guess I have figured out how to put the code in...just not to get it where exactly I want it. And for some reason, it turned the main background color from white to grey.
