Following the quality guidelines (http://www.phplinkdirectory.com/articlescript/Quality_Guidelines_for_Directories.php) is going to be the answer overall. You really need to make a worthwhile resource where every page on your site is worth viewing. People have different way of doing that, but the last thing google wants to index is a site that is just like all the others. Following the quality guidelines is certainly a step in the right direction.
