Pls help me with my subdir

On my ver2 dir. I have installed PHPsitemapsNG in a subdir of my root, and a feeder (magpie). when I type myurl.us/subdir I could have access to it.

Now I am afraid someone could get in and mess with it. I tried password protect directory through cpanel on those 2 subdir and it managed to clamp down on the whole site. Made my site password protected.

Is there anything I could do to protect those 2 subdir ?

NVM I got an answer from my hosting. Apparently when I password protect my magpie dir, and when someone goes to the site, my site calls for a Javascript inside the magpie dir which in turn made my site password protected. I could password protect my other subdir no problem.
