Want to add the directory to one of my sites. How can i make it so that when someone submits with a recip. link that they will have to link to my main site page and not the directory?

If you are familiar with HTML, the easiest way is simply editing templates/submit.tpl.

Yes you can, just change your directory URL. Go to System -> Edit Settings -> Site. Change the URL to the one that reciprocal links should point to.
