I am just setting up PHP Link Directory and have found that my ISP does not allow me to upload any files beginning with a period, therefore, not allowing the .htaccess file. I would really like to be able to make my link pages SEF though. Does anybody know, is there a way to create the html based pages without the .htaccess file?

Rick, ask your host in what format can you upload the htaccess.
Some require "htaccess.hta", YMMV.

Do you have some sort of file manager through your host? Cpanel, plesk, vdesk, ensim?
If so, you can create a new file through that system, and save it as .htaccess inside the file manager functionality.

Thanks for the ideas. I did try creating the file directly on the site with their file manager, but when I tried to save, it told me the file name cannot begin with a '.'
I sent an email to the ISP support asking if they have another way to save the file, but have not heard back.
Any other ideas are greatly appreciated.

Two points:
1. possibly a stupid question but let me just double check: is your site on an Apache/Unix/Linux server? If not, you won't be able to use htaccess.
2. you do not need the mod_rewrite to rank well. Search engines have no difficulty with the standard links in phpLD.
See these - directory is perhaps 2 months old and so far I've done no special SEO and minimal promotion and I do not use mod_rewrite:
#3 site on MSN (http://search.msn.com/results.aspx?q=psychology+mental+health+directory&FORM=QBRE)
#6 site on Google (http://www.google.com/search?sourceid=navclient&ie=UTF-8&rls=GGLG,GGLG:2005-35,GGLG:en&q=psychology+mental+health+directory)
#15 on Yahoo (http://search.yahoo.com/search?ei=UTF-8&p=psychology+mental+health+directory&xargs=0&pstart=1&fr=sfp&b=11)

Re #1 - yes it's Unix based, but they just won't allow filenames beginning with a period.
Re #2 - that is great to hear. Since it appears not using mod_rewrite is working well for you, I will try leaving well enough alone and move forward without it.

I had this problem
rename the .htaccess file
txt.htaccess
then upload then in your after it is uploaded rename it .htaccess
