Index.php edit

Im having a problem with my site. Is their a way to edit my sites link without using the www.example.com/index.php (http://www.example.com/index.php). Going to my site is www.example.com (http://www.example.com) not with the /index.php. Thanks

Not following what url do you have set in the admin?

I have set as www.example.com (http://www.example.com) but when I click on the links to go home or click on the logo it returns as www.example.com/index.php (http://www.example.com/index.php)...

None at all James... I just uploaded it as is..
